It got thrown into the games last minute because it was made to be the star of the movie, so this is a rare exception where the anime/movie lore is the main source material, but most of that carried over to the games too. The Kanto birds is the only thing that hasn't always come up in the main games. It is however associated with them in XD where you catch them from the same boss right after he had shadow lugia attack you, and in BDSP you have to catch all 3 Kanto birds to unlock the squall slate to catch lugia just as you need all 3 Johto beasts to unlock the rainbow slate for ho-oh, Game Freak could have put their foot down and told them to avoid the association if it wasn't supposed to be canon.
