I'll argue that in your specific example it's better to have " THE" ship(s) and some modular ones (one for big ships, one for small ones, etc...) to whip out if the need arises but we're going out of the rails, no pun intended.

Modularity exists in the first place to facilitate GM in following players choices, quantum ogres make them moot. A modular scenario is built to be assembled in multiple ways and to adapt to multiple eventualities, you can use the same in multiple istances and aside from the overall framework they will result in different outcomes.

Yes, i'm sure quantum ogre junkies don't even see the problem, neither the less showing them a potential solution that doesn't infringe their habits while liberating their players from an inescapable meta is a start in my opinion.
