Sexual frustrations and barriers between Shinji and Asuka are a theme of the show and movie.

The show was always primarily about barriers between people and how people keep each other away. AT stands for Absolute Terror - the terror you feel getting close to someone. Angels actually weaponize this concept, but humans also have AT fields, and it's Rei who destroys your AT field so they can fuse into Orange goo heaven. The lesson that Asuka and Shinji make is that it's okay to be human, to interact, and to let your AT field down a bit even if it means you might get harmed.

The ending is warm as they reject "instrumentality" as a false hope, and choose to live.
