Nobody is checking if you're trans or telling you to not be trans. The bus driver is not looking at you disapprovingly because you're trans, but because you're another foreigner that can't find your transit pass in time, and his speed between stops is checked by the minute. Nobody is clocking you because of your height even if you're 6ft. Nobody cares if you wear jeans or a skirt, but they might be staring if you're obese and taking up two seats. Your voice isn't getting those eye rolls because you're trans, it's because you're a yuppy American. Kids aren't throwing rocks because you or your friend are trans, they're throwing rocks because kids are little shits, and tolerance has gone too far into accepting bad behavior. You're not dumped in a bad area or denied a good place to live because you're a minority, but because the government didn't invest in building more housing. People aren't grumbling because you're trans, but because they have a culture of grumbling and complaining. The police aren't stopping you and asking for ID because they clocked you, but because they're annoying and have nothing to do. Amsterdam, Rotterdam, Paris, and Berlin are all packed with expats, and they bring their own attitudes too.
There are real serious problems with Europe that stems from attitudes such as tolerance and individuality. There is too much of a "me me me me" attitude going around, and nobody dares say anything about it. Those that do will probably get screamed at and regret it. It has nothing to do with social rigidity or LGBT discrimination and hate crimes. If you can't handle it and you're in areas or take transit lines where you get those types, then it will be bad even if you were cis.
As for Amsterdam since it sounds like you're in Amsterdam, I would not recommend it. People call it a big village for a reason, and other than that you have all the tourists. Some of the nearby places like Almere also have some pretty antisocial people.
