Shokaku was in need of repairs. Zuikaku didn't have a full air wing. Contingent events aside, the IJN's tactical victory condition at Midway was to take the island, then ambush and destroy the USN while taking minimal losses. Adding Zuikaku with a Frankenstein air wing doesn't give them that, especially because the USN was not obliged to fight if they perceived that the odds would be overwhelming. Even trading even in carriers is a de facto Japanese defeat.
